Honestly, a good portion of the shitstorm from Twilight becoming an alicorn were Twilight centric due to people feeling that the series had shifted into a twilight power hour on episodes of import (Finales and premiers).
I when the crystal empire first aired I read TONS of threads and posts by people pissed at it for virtually the same reason many were upset with Twilicorn.
If they made rarity an alicorn I doubt there’d be even a fifth of the vitriol that occured from Twilicorn when it occured.

Even minor ones that they can just chuckle to themselves about that nobody else will know? Also, since these episodes were in production just as there was the whole shitstorm about the twilicorn thing, I get the feeling they meant to put those in as a kind of payback for all the rage directed at them.

The backlash isn’t the important thing. McCarthy’s already said she doesn’t care if people get upset. The reason is, The other 5 aren’t McCarthy’s favorite pony, Twilight is.
Making other alicorns would dilute Twilight’s specialness. and she can’t have that. Mark my words, since twilight became an alicorn, there will never be another one ever.

They won’t ever become alicorns, not after all the backlash that Twilight’s character received over it (and still does). Instead, we’ll get the Sailor Moon-esque Rainbow Power which will ironically probably end up being despised even more by the “fans”.
I wish the mane 6 became alicorns honestly. It would even out the species equality and gives the other 5 a reward for their hard work on friendship and makes them equal with Twilight… But even I know that’s never going to happen. There’s no reason for it, no matter how much I want it. Just got to accept that Twilight is better and more important than her friends. Even when she doesn’t see herself that way, she is, and always will be, better than everyone…
I don’t think all these occurrences mean anything, yet I do think they are intentional just for people to find. I mean, Rarity is shaded here (season four in general seems to be emulating more traditional animation).

Well. This makes the “background alicorn in key episodes” theory more plausible. Like they say: once is chance, twice is coincidence, third time is a pattern. I’m interested to know if anyone of the season 4 non-key episodes have any background alicorns, though (only season 4, as previous seasons were obviously animation errors). If it’s only the key episodes that have the background alicorn and not the others, then that gives the theory more credence.
