Except Pharynx turns into a giant insect that looks a fair bit like a spider, so I would find it hard to believe he’d be scared of them.
But I must it, I think the joke would have been even funnier if it was reversed with Mighty Thorax, Spider Shusher, saving the fair Pharynx from his doom.

Maybe Pharynx is scared of cats or dogs and Thorax is thinking, “But I don’t understand? It’s just a cute puppy/kitten.”
