  2. Spectrum blitz (Rainbow dad) might have ed it to her.
  3. They’re cousins. and the golden eyes run in the family.
 
Or maybe Derpy and Rainbow Dash are twins.
 
BUT in TS3 there is a family like this: mom (Judy) and dad (Jack Bunch) have green and black eyes respectively. (and the black eyes in TS3 are actually really dark lime green. ’Cept Leighton Sekemoto, his is dark yellow.)
 
Their 1st child, Ethan, has blue eyes. 2ndborn Lisa has brown eyes, 3rdborn Arlo has amber eyes, and 4thborn Darlene has green eyes.
 
So in this family genetics get the bunch out of nowhere.
