I say that the comics are canon.
I compare the IDW comics to the old Batman Adventures comics, in that both of them tried very hard to remain faithful to the tv shows they were based on, and that both rivaled their own shows in of awesome quality. Sadly, they were also alike in that the shows themselves did not bother following their comics’ continuity.
To me, the comics are expanded universe and should be treated accordingly:

I’m going with how Star Wars canon
 
the show/film is 100% canon can override the blow  
the comic is a bit lower but its 90% canon  
toys are 50% the recolors are just other ponies living in other places or something  
then coloring books or games not likely to be canon

I’d say canon. They just haven’t mentioned the events of the comic in the show.

Canon and continuity are not the same.
 
The comics are canon since they are authentic pony. That doesn’t mean that they are in continuity with the show. Look at the toys.
Depending on the storylines between mediums, you could consider each one a separate canon. I don’t know the comics myself but I wouldn’t be surprised of something was off compared to the show. Thus making it “comic canon.”

It’s expected that the comics won’t deviate too far from the show, but likely won’t introduce any new canon that the show will use.
They are canon because they can’t mess with the show they need to be approved before they are released
