Even if I accepted what you said regarding the vigors as true, it still does not explain why they aren’t well integrated into the game, either in the setting, or in the gameplay. Outside a few sparse enemy types, vigors are hardly used by any of the other inhabitants of Columbia, yet you will see ments, salts, and pickups for them everywhere.
 
Things like that really strain narrative coherence.

Actually, there was an explanation for vigors given in-game. Theres a building in Emporia where you can find Fink’s brother as well as a voxophone mentioning a biologist Fink was watching through a tear. The implication being that he’s ripping off of Dr. Suchong’s work. As to why it didn’t get a more detailed explanation, that’s because it’s not a focus of the story. It was likely added to the game for gameplay and/or marketing reasons.
 
As for the magical powers, people have them because existing in seperate parallel dimensions at the same time apparently allows you to see a different perspective or something or other. In short: a wizard quantum physicist did it.
